So here is a way of doing it in 3DSmax, rather than it going grey. Where you selected the Diffuse box for the main material, just to the right of it is a similar looking Opacity box, you can click that in just the same way as you would do for the normal texture and you can select an alpha layer file (i.e. just the alpha layer saved seperately, not the original file). Unfortunately I can't work out any way around having to manually save the alpha layer as seperate file. Also, remember to do the 180 flip as before (but not the checkered box) and it will only show up in a render. (Unless someone can fix that) Just ignore the colours, that was the best texture I had to demonstrate on.

Cool, but how do I save the alpha layer as a seperate file?? Not sure if there is an easy way to do it... otherwise you just have to do some combination of copy and pasting...

ok I'll try it, While we're on the topic of transparency I hav a question, What is the rule on wat can be made transparent and what can?? I've heard that the.tga file hhas to hav alpha layer already on it but, Their are still portions of Fox and peach's textures' that would not come out transparent

There is no set rule. If it works, it works; if not, it fails.
But... I think I can safely say that the more transparent segments in the original texture... the more likely all of it can be made transparent.
