Before this list though, some notes:
1. To change the stage you fight them on, stash them.
2. This ONLY CHANGES boss mode, from what ive seen. My only example is from petey though, because he is easy to locate.
3. To find the boss:
1. SSBBextract the pac (920001, ect).
2. Get 000.bin from the folder that is made.
3. Lz77ex 000.bin
4. ssbbextract 000.bin.out
5. ASH the 001.pac from the folder that is made.
4. To put it back...well, im not sure, im trying what i was told to do with tabuu but am having no luck.

The Exceptional Ones:
Meta Ridley:
Meta Ridley is located in 920701
HOWEVER, when you get to 001.pac, it has more pacs. 002 im not sure about. 001 is metaridley, 003 is the falcon flyer.
Galleom:
Galleom is found in both 920401 and 920301. It might be because you fight him twice, on two different stages. I dont play SSBB that much though, but i thought u only fought him once on boss mode. Can you fight him on either of the two stages during boss mode?
920501:
IDK what this is, its not openable by normal means. At least not the boss itself. Stashed....not a clue. Looks a bit like ridleys stage, but a lot lighter. It is definately NOT master/crazy hand.
Master/Crazy Hand:
Have not found yet. Note that the final destination that you fight them on uses the exact same tgas as final destination, but it is a different pac. So, if u used a final destination stage, say, Smashtasm destination, you wouldnt fight master/crazy hand on smashtasm destination during boss battles.

i dont have the iso myself, but id imagine they'd be in parition 2-stages-adventure

place them in pf-stage-adventure
