Umm... is it really magenta? I mean... after indexing --- colors tend to get changed.
I know in GIMP you can open a pallet window and modifier the colors manually... not sure where to find it in photoshop.
Usually when I make a texture... I do everything BUT transparency, index it with one less color, then add in a new color afterwards via the color pallet window --- this ensures that magenta won't be changed.

Magenta's hex code is #ff00ff. Make sure that all the areas that you want transparent has this specific color, or else it will not become transparent.
Although I don't do Assist Trophy textures, this is something to keep note of when editing any +2 textures or custom portraits.

is hexing easy cause it doesn't seem like it? Its easy, you just have to get the hang of it. It seems a bit daunting but if you do it more and more you will get faster and more proficient.
