Palettes are 0x20 to 0x210 in the TPL and the texture starts at 0x260.
If the Palette in the .pac is 32 lines, just copy and paste the palette from the .tpl and the texture as normal (starting at 0x260)
I have only dealt with palettes that are the full 32 lines, but to do smaller ones it is a bit more complex... (I could try and explain what the guide says, but I haven't done it first hand yet)

Well, thanks to everyone who helped me with this. I couldn't have hexed this without the guys at stack smash and everyone here at kitty corp. I finished it and here are some complete screenshots. Back from the dead its Fierce Deity Toon Link Nintendo kicked you ass the first time around what are you going to do now?  Ut oh, this doesn't look pleasant.  WATCH OUT MASKLESS META KNIGHT!
