(For the record, I saw the other topic(s), but didn't wholly explain what I was looking for...)
Been having some troubles dealing with +2 textures, namely Ivysaur's "Grass" file.
I've got the parts I want transparented put to the black color (namely, the parts surrounding the leaves); I check the index and it's slightly lower than the original unedited index so I think I'm good.
Now the part that loses me is when I go to Image -> Mode -> Color Table. I have no idea what I'm doing by this point. I hear something about "Open the first grey box", and I believe I'm supposed to put the transparent color (in this case, the black surrounding the leaves) in said grey box. But what about the other grey boxes? And hexing?
Any tips would be much appreciated. >_<

I'll probably make this worse, because I haven't done any +2 textures (only +1)
but what I gather, is that you count the image colours, then you modify it as you like, then palette the image with 1 less colour than you want, then add an extra colour into your palette (first greyed out box) making it a colour that is NOT there already (hence the hot pink) and colour all the stuff you want transparent in that colour.
Then when hexing, you have to change the hot pink in the tpl palette to transparent (the guide says how I think) then it gets a bit wierd...
If I try one I'll report back.

Ah, I see what you mean.
But the strange thing is, whenever I try to edit the picture using said transparent color (hot pink, in your case), it says that I must first put the file back into "unindexed form" (AKA, revert back to RBG) and color it then. Should I do that, or am I missing something...?

Should I do that, or am I missing something...? Yeah that should work... you just need a palette with the original number of colours and one (or more if you want translucent) transparent colour. I might try some transparency at some point... though it's a bit daunting
