How do you downgrade the IOS? You need to run a Homebrew program called the IOS Downgrader. However, you need to first install a custom IOS, which can't be done without downgrading IOS35.
Also, LU64+ Wiis can't do this at all since downgrading those Wiis will lead to full bricks that can't be fixed.

Is it possible to downgrade without the HBC? From what I've seen, the System Menu downgraders don't exactly work well with BaNNeRBoMB. Fortunately, once the IOS Downgrader has done its job, you can just run the HBC Installer to install the HBC.
While 3.2 is the best System Menu for Homebrew, it lacks an SD Card Menu. Either way though, only you can choose if you want to downgrade your System Menu.

Since you can't normally install the HBC onto System Menu 4.0, you need to run the IOS Downgrader to downgrade the IOSes that use the signing bug.
I used the IOS Downgrader and then installed the HBC. In the end, I got the HBC on my Wii, and my System Menu is still 4.0.
On a side note, don't attempt this on any LU64+ Wiis. Those Wiis are not downgradable and you'll fully brick your Wii if you try to downgrade them. As of now, no Homebrew can be run properly on LU64+ Wiis.

Regarding the LU64+ Wiis, check the barcode on your Wii. If the barcode starts with LU64 or higher, then you can't use the downgrading tools at all.

So once you run that through your Wii, it's downgraded? Or do you then have to run the downgrader? No, BaNNeRBoMB is designed to run any file called boot.dol on the root of your SD card. You need to place the specific DOL file onto the SD card root to run it through BaNNeRBoMB.
Just keep note that since this is just the alpha version, it can only run certain Homebrew programs without any issues. You can't use Gecko OS with it since you'll always get code dumps.
